Does anyone know what the main differences of an s13 and s14 engine wiring is, the reason i ask is because im going to put an s14 motor into my s13 and was wondering if i had to replace the wiring and/or ecu?

More details please. Is the engine a KA or SR, is the car DOHC or SOHC, etc? Far too ambiguous for us to help you.

Short answer, based on the info you provided: yes.

should be pretty straight foward, if the KA ur getting from the S14 is a 95 i think its still ODBI, i just did that same swap to my coupe and nothing on my harness was changed

Yeah, depends on the year of the S14 motor. If it's OBDI you should be OK, if it's OBDII you may have to jump through some hoops.

S14 KA into s13
1. Use s13 intake and exhaust mani's
2. Use s13 distributor
3. Use stock s13 harness and ecu

Distributors are different between the two. S14 have the coil inside the dizzy while the s13 is external. Some block differences are valve cover and maybe front upper timing cover IIRC.
